L’histoire commence à Paris, en 1889, lors de l’exposition universelle. Jean, un jeune inventeur de génie passionné par la mécanique va rencontrer et tomber amoureux d’une jeune fille aux origines inconnues, Nadia. Rapidement, ils vont être pourchassés par un trio de bandits aux commandes d’un étrange engin. Ils en veulent à une mystérieuse pierre bleue que Nadia porte autour de son cou. Leur fuite les entraînera dans de tumultueuses aventures où ils croiseront le chemin du sous-marin Nautilus et du capitaine Némo. L’histoire tourne autour de Nadia qui est à la recherche de son passé et de son pendentif très convoité. Par la suite, nos jeunes amis se rendront compte que leur vrai ennemi n’est celui qu’ils croient lorsqu’ils découvriront une terrifiante organisation secrète, la Nouvelle Atlantide…
