Les humains se sont lancés dans la conquête de l’espace avec le développement des technologies. Ils ont créé de gigantesques colonies spatiales regroupant des villes entières. Ceux qui ont amorcé le développement de ces vastes chantiers sont lesCoordinateurs, des êtres « supérieurs » ayant subis des modifications génétiques. Ils proclament leur indépendance par rapport à l’alliance terrestre et créer leur propre gouvernement : Zaft. Hélas, les tensions entre les Naturels (personne n’ayant subit aucune modification génétique) et les Coordinateurs se font ressentir et un conflit militaire explose entre l’alliance terrestre et les colonies rebelles telle que PLANT. L’alliance terrestre lance alors une bombe thermonucléaire sur la colonie civile, Junius 7, causant la mort de centaine de milliers de personnes.
An 70 de l’ère cosmique. Cela fait presque 11 mois que la guerre a débuté et il n’y a pour l’instant aucun signe de fin. La colonie spatiale neutre d’Héliopolis suit les informations de loin. Kira Yamato, un Coordinateur y vit paisiblement avec ses amis. Soudain, la colonie se fait attaquer par Zaft qui tente d’empêcher le transfert de quatre mobiles suit Gundam. Kira se retrouve alors impliqué malgré lui dans le combat…
