Alors que Minato Sahashi apprend qu’il vient de rater pour la seconde fois le concours d’entrée de l’université de Shintô et qu’il s’interroge sur son avenir, il croise la route de Musibi, une jolie jeune fille poursuivie par deux jeunes femmes aux étranges pouvoirs.
Musibi lui apprend alors qu’elle est une « Sekirei », une combattante engagée dans un jeu de type Battle Royale organisé par Hiroto Minaka, patron de la puissante et mystérieuse multinationale MBI. Cette dernière a pris le contrôle de la ville et 108 Sekirei doivent s’y affronter.
